Rondo of Swords is the only Atlus game I've beaten.
Its a Fire Emblem lite with the lack of character deaths being permanent and the ability to attack everything in your line of movement.

The Atlus developed games I've beaten are (Sting is owned by/inside Atlus, right?)
Shin Megami Tensei: Devil Survivor
Shin Megami Tensei: Strange Journey
Riviera: The Promised Land
Knights in the Nightmare
Radiant Historia
I'm in the middle of a Yggdra Union playthrough.
One node left in Radiant Historia before it is 100% complete but the secret boss is insanely hard and I need to go back in time to steal items off of other bosses to beat him. >_<
Also other Atlus-published things like Luminous Arc, Trauma Center: Under the Knife: 1 & 2, and Izuna 2: The Unemployed Ninja Returns.
